Regarding geometry cleanup and feature removal, you should take a peek at our latest version, FEMAP v10.  We have added tools for interactive geometry cleanup and meshing at the same time.  Element quality is the highest priority, it updates live while changes are being made so that an analyst can make sure they are getting the best possible mesh at all times.  Please let me know if you would like to take a look at v10.
